Charge status not correctly captured at one of two batteries.

I have this strange issue with my 2x HV2600 setup that it seems to over time to desync the charge of the two batteries without the controller noticing it.
I don't have clear proof of this as everything seems to be operating normally according to the display and LEDs, but there are two pretty clear signs:
1. after a while it starts behaving as if the battery is at the minimum charge (10%) at 55% display charge.
2. If you try to charge to 100% under such conditions it the charge curve flatlines at 96% for quite some time even though it continues to take in power until it finally reaches a point where it then rapidly charges to 100%
After charging to 100% it works fine for a while, but if it never reaches more than 96% charge the two batteries seem to desync again with the above two issues, although 1. happens less often.
I tried to reset and restart everything already and also checked if all the data cables are plugged in correctly, but it seems to make no difference and the system claims that everything is working fine.
